It can go on either rack. If it's right above the water, the smoked salmon will remain a little moister than if it was put on the upper rack. The salmon on the upper rack will also get done quicker. Unless I have a lot of salmon to smoker, I usually smoke it all on the top rack, mainly because it's much easier to work with up there.
